The Byzantine and post-Byzantine collection of Chania is housed in the church of San Salvatore, inside the Old Town. The Venetian church was built by Frangiskan monks in the 15th century A.D. This Byzantine Museum co0ncentrtes a large collection of items from Byzantine, post-Byzantine and Venetian times that come from the excavated sites in the wider region of Chania as well as donations. The exhibits are presented in sections and include statues, tomb inscriptions, part of a floor mosaic from a paleo-Christian church, wall frescoes from the Byzantine times, coins from the Venetian and the Byzantine period, ceramic pieces, jewelry, and various ecclesiastical items. There are also interesting and rare Byzantine icons with vivid colors. The primary objective of the museum is to present the historical and artistic background of Chania during the Byzantine and post-Byzantine period.

The museum is located in a byzantine church that is estimated to have been built in the 15th century. At the end of the Venetian rule (mid-17th century), the church was expanded to the north with the addition of two rectangular spaces, which had an entrance on the west side. These areas, in which there is limited use of post-Gothic motifs, are covered with cruciform vaults and communicate with the main church with large arched openings. During the Turkish occupation, the temple was turned into a mosque by cutting off the original temple and forming a sanctuary in the southwest corner of the south aisle. A collection in which the historical course of the westernmost prefecture of Crete from the early Christian years until the Ottoman rule is clearly recorded.

The museum has been housed since 1997 in the church of the monastery of San Salvatore, dating probably from the 15th century, next to the bastions on the west side of the Venetian fortifications of Chania. At the south side we still meet a covered portico (chiostro) that housed the cells of the Franciscan monks. During the Ottoman Era the church was converted into a mosque, the mosque of Aga Khan. The exhibits come from archaeological findings of the excavation activities of 13th Ephorate of Byzantine Antiquities, from private collections and donations. These findings outline the historical and artistic figure of the prefecture of Chania during the Byzantine and post-Byzantine times. The strictly selected objects, due to room shortage, are representative examples of the long historical course of Chania prefecture. The exhibits of each section are presented in chronological succession, while maps and information tables inform the guests about the origin of the exhibit and the historical context of each era. Some of the exhibits are the mosaic floor of a basilica of the 6th century, frescoes and icons with an excellent sample of the icon of St. George on horseback painted by Emmanuel Jane (1660-1680 ), the dedicatory inscription of 1623 with Venetian coats of arm, deformed masks, wall parts and other important findings.
